What I'm trying to say here is that Github is not hosting the master
repo, they are mostly in sync, but not always.

Which file do you want?
maybe you can specify it and have better luck, such as make bin/ipxe.pxe

make clean && make works fine for me as well
But that is using a more recent environment with make 4.1
